There's probably some 'play' in the neck pocket. Loosen the 4 bolt on screws by 2 rounds each and see if the neck can wiggle. It seems like the high E has more space on the neck so what you can do is actually shift it back - while the screws are loose - and then tighten the screws again. This will correct the neck alignment.
 
If your strings are aligned choon choon with the (neck and bridge), sugest you slightly reposition pup mounting rings. Screw holes can easily be filled in with matchsticks, putty then refinished a bit.

However with emg pups it wont show that much as compared to pups with pole pieces, neither would the tone be affected that much.

Im struggling with a misaligned srv strat neck / squire body now as we speak... much more of a headache all these neck pocket issues as well as crucial factor too.
 
thanks for the advices guys. 2 people hav mentioned abt shifting the neck (kaycee and white strat) But im really sorry i dont really quite get it. pardon me for my inexperience.
 
hahaha gr3y , really 'amazing' eh. inside like rotten haha. Anyways i still dont understand how to "adjust" the neck.
 
when the bolting screws are loose, you can actually move the neck left and right. Keep it in that correct angle before tightening.
