The extra hole is for a larger fifth screw for added strength and stability.(failed joke)

Picture 1: On the neck plate it is the microtilt system, for small adjustments of the neck without having to unscrewing the neckplate and readjusting the whole neck.
You can buy a neck with the micro tilt, and not use it.
Picture 2: Paint hook hole; notice it is the only hole that doesn't have paint in it throughout the body.

There is a allen head screw in this hole. This screw can be tighten to press against the metal piece on the base of the neck. Tightening this screw will have the effect of rising the fingerboard or change the neck angle. Gaps will be created if the allen screw is tighten too much. Normally placing a shim of hardwood in between the neck joint will be more preferred to change the neck angle .

Pic 2- It is for a hook to pass through and hang the body during paint spraying and also hang to let the paint to dry.
