i juz bought my bass nt long ago..and i noticed something abt it---the bass string (E) is relatively much louder than the rest of the strings..even when the amp's setting is flat (no increase on anything)
a certain degree of that is to be expected..but try adjusting your pickup height slightly lower on the bass side, or if your pickup has adjustable polepieces you could bring down the polepiece for the low E..

i suspect that your saddle heights are unbalanced. Alot of times shop setups are super lousy, i find that even at yamaha where the strings are totally off balance at the saddle.
Go get a proper guitar setup. I think that will help.
