The best thing to do is enter your item in search - the results are usually in English and the price is clear. Not much use for non-Japanese speakers to just 'browse' but ok if you know what you want. After that, ring them. Ordering online in Japanese will end up with buying all kinds of crap and having it shipped to the US by accident.
 
I ordered my Lefty Fender Jaguar from Ishibashi as well. I must say...fastest shipping I've received....3 days, no nonsense. Around S$150 for shipping (excluding GST), compared to US$150 for shipping stuff from US. But of course, those from U.S uses FedEx. Packing from Ishibashi is decent, snug box with layers of bubble-plastic (or whatever you call that!) wrapped on the outside.

Everything done thru email. Koichi is a nice fella, he said he'd even help me choose a nice sunburst colour when I showed him an example of what I want.

Ordering instruments from overseas is relatively safe. I've ordered my Flying V from Guitartrader.com, a second-hand Fender Strat from a fella on ebay, effect pedal, etc....All came in good condition. Just be aware that sometimes, some online store charge crazy prices for shipping to make money. Do checks on USPS.com or EMS/FedEx websites, etc to make sure they're not overquoting you...always ask for insurance and tracking number if available.
