You can check out Warmoth or USACG, both offer good quality guitar bodies and necks, reasonable prices as well.
Pickups can be a subjective matter. It depends on the type of sound you are after e.g. metal, rock, blues, jazz, country, as well as the combination of woods used for the body parts. Some pickups have a more modern voicing while others are made to retain that vintage tone. Don't forget the electronics play a part too i.e. the pots and caps. You should play around with more guitars and pups b4 you decide what to get. Or if you can afford it, just buy and try.
