Thin High E string sound when volume knob < 8?

I have a pacifica 112, and I notice the high E string (I'm using 10s gauge) sounds really soft (vs the other strings) when I try to reduce the volume with the volume knob on the guitar to shape the tone.
Is this normal?

Any remedies? I also notice the the polepiece neck pickup for the high e string is not directly under the high-e string... normal for pacifica?
 
Its normal, for your pickup to look slightly out of position for the 1st string.

As you can see, your pickup's volume is not balanced, so what you should do is to adjust the height of the individual pickup poles. If your pickup poles design is that the allen screw is facing towards the string (facing outside), then your job is real easy, just turn the poles accordingly to balance the volume. If the pole design is that the poles looks flat/flushed on the surface, you will need to unscrew the entire pickup from the guitar, then adjust the individual pole height from inside the pickup.

Can single-coil pickups pole height really be adjusted? Maybe I'll try to get it adjusted when I send it for a nut replacement and setup.

If you can see the poles, then definitely they can be adjusted.

Ouch nut replacement... do get a better quality nut (i.e. bone or ivory) yea?
